To me, the ghosts are his thoughts of suicide. The speaker in the song seems to be struggling with depression and self-harm "You saw my pain, washed out in the rain, and broken glass, saw the blood run from my veins." but his lover is there for him. Therefore, not judging him for his problems but instead wanting to help him through his hard times. It is generally a song of hope, and not giving up on someone who has many, many problems in their life "But you saw no fault, no cracks in my heart". When he sings "But the ghosts that we knew will flicker from view, and we'll live a long life", The friend helps the suicidal person cope with their ghosts - their struggles - until and there is no threat of suicide. When the singer sings "So give me hope in the darkness that I will see the light, because oh they gave me such a fright."
